Anthocyanin family Fluorescent Dyes are a family of synthetic fluorescent dyes with chemically structural characteristic polymorphic bridging chains. There is usually a bridging chain with the end joined by two nitrogen atoms, one of which is positively charged. Cy dyes form mesoionic compounds with an out-of-region positive charge effect. Because of this structural feature, Cy dyes have high extinction coefficients, molar extinction capacity, and chemical stability. The bridge chain length and the chromophores at both ends directly control the dye absorption peaks and emission peaks, thus allowing the Cy series of dyes to cover almost all commonly used fluorescence bands from Ultraviolet (UV) to far infrared. Labeling is usually carried out at the 5ʹ or 3ʹ end of the oligonucleotide, and sometimes at both ends. It is a ubiquitous method for in vitro detection, monitoring, quantification, and study of DNA and RNA.
